Philip Moreau is important because he's the Genegineer's son. He's grown up inside this country, and Jenny is the woman he loves. Then he has to confront what his father's work actually means for her.
That removes a lot of the distance from the government's explanations. It's easy to talk about the economy or the country's needs when you aren't the person being processed. Philip has to look at somebody he knows and see what those explanations are being used to justify.
The Magistrates also show how casually they can abuse that power. After a confrontation with them, Philip is dressed as a mutate and sent toward the camp. They can put him into the category of person they already consider disposable, just to punish him. Wolverine and Rogue have to help him survive it.
