5/12 Wipeout handles another part of the control. His ability to suppress mutant powers lets Genosha take people who would normally be incredibly difficult to imprison and make them vulnerable. Wolverine and Rogue both experience that. Wolverine suddenly can't depend on his healing factor to carry him through the damage he's taking. Rogue loses the power that usually makes touching her dangerous. The Magistrates have prisoners they can physically overpower, and the way they treat them is ugly. Rogue is abused in captivity, and the Carol Danvers personality within her takes control afterward. There's a lot going on in Rogue's head already, but the immediate situation is that she's been traumatized while these people had her helpless. The uniforms and official titles don't make the treatment any less brutal. They give the people doing it authority over their victims.
