Rogue spends the Savage Land story dealing with danger without the dependable set of powers she's used to. She has to survive, work with the people around her and get involved in the fight against Zaladane. Magneto has saved her, and they grow closer. She sees somebody capable of helping her and fighting for the same immediate goal. There is room for a relationship there, and for a while they seem to be moving toward one. Then he kills Zaladane despite Rogue wanting him to spare her. That ends the possibility they had been building. Rogue can appreciate what he's done for her without accepting what he chooses to do to somebody else. She leaves. It's an important decision for someone who started out under Mystique's influence. Rogue has made terrible choices herself, but she's trying to live differently now. Being grateful to Magneto doesn't mean she'll agree to go along with him wherever he decides to go next.
