Harpoon hits Kitty during the Mutant Massacre, and suddenly the power that normally protects her is putting her life at risk. She can't become solid again, and her condition keeps getting worse. That carries into Fantastic Four vs. the X-Men. The X-Men need Reed Richards to help. Reed has problems of his own, Doctor Doom gets involved, and Kitty is left facing the possibility that nobody will save her in time. She's usually the one finding a way through a locked door or getting somebody out of trouble. Here she has to depend on other people while her own body is failing her. Reed and Doom's work saves her, but it doesn't simply put everything back the way it was. Maintaining solidity takes concentration. She's recovering on Muir Island while the rest of the X-Men continue without her, and Nightcrawler is there recovering too. Being young doesn't spare either of them the consequences of that fight.
