Days of Future Past uses Logan's healing to explain why his mind can survive being sent back so much farther than the others. It's a very different use of the power from closing cuts. Kitty is doing something to his consciousness that a normal person couldn't withstand over that distance in time. Later, Magneto impales his younger body with metal and throws him into the water. Logan ends up trapped below the surface. He's subsequently recovered alive. That gives us a survival example under those circumstances. It doesn't establish that he can breathe underwater, or give us a measured maximum for how long he can stay there. He's helpless in the water and needs to be pulled out. His younger body also hasn't undergone the adamantium procedure yet. The metal Magneto puts through him in this scene is external material. It shouldn't get mixed up with Magneto controlling the adamantium inside the older Wolverine.
