At Bobby's house in X2, a police officer shoots Logan in the forehead. Logan falls. Later, the bullet is pushed out and the wound closes, and he gets back up.
Both parts count. The healing is impressive, but he is out of the action for a while. Somebody can hurt him badly enough to interrupt what he's doing without permanently killing him.
The scene also doesn't show an ordinary bullet drilling through his adamantium skull. We see the wound and the bullet coming back out. Claiming it proves that his skull is easily penetrated adds something the shot doesn't establish.
And surviving a head wound doesn't automatically tell us how he would handle every kind of damage to his brain. The films themselves give us another example of that later.
