In #4, Logan works through Shingen's organization. He isn't immediately storming into the same room to try the same fight again. He takes away the people and protection Shingen has been relying on. Shingen receives the hoods of his defeated ninjas with a message telling him Logan is coming that night. Now Shingen has to wait for him. That's a very different position from the first fight. Logan knows who he's dealing with, and Shingen has lost control of how the confrontation is going to happen. When they finally fight, Logan still uses his claws. He hasn't become harmless, and he hasn't found a way to settle everything without killing. He kills Shingen. What has changed is how he gets there and how much control he has over himself while he does it. The weapon was never the thing he needed to replace. Walking into Shingen's plans while angry, ashamed and half-informed was the problem.
