A lot of Weapon X follows the Professor, Cornelius and Hines while they're working on Logan. They're watching him, discussing what they're doing and trying to figure out how to get the results they want. Meanwhile, he's the one having all of this done to his body. They get to stand outside it and talk. He has to survive it. That's a pretty horrible situation for anybody, and with Wolverine it goes even further because they know his body can take things another person's couldn't. An ability that has saved his life also makes him useful to these people. Then they have to deal with what they've created. They want him dangerous enough to be a weapon, but only when and where they want that danger pointed. The more dangerous he becomes, the worse their situation gets if he stops cooperating with their controls. They're trying to own a man who can tear through the people around him. They keep treating that as something they can manage. Logan is the one paying for every attempt they make to find out.
