Samantha isn't loyal to the Being all the way through. At first, she's trying to get close enough to bring him down. Alice lets Samantha take the power of Love and survives out of sight while Samantha stays inside the new group.
Then Innocence gets to her. She argues that killing the Being will leave the world exposed to the darkness coming next. Samantha changes her mind and chooses to stand with him. By the time Sela reaches the final confrontation, Samantha is on the other side for real.
Samantha wants to be the one who can save the world. She doesn't want to spend her life being measured against Sela or following the path other people have chosen for her. The Being offers her a chance to do something bigger, and Innocence gives her a reason to believe staying with him is necessary.
But the people he's already killed are still dead. A warning about the next disaster doesn't make the present one acceptable, even if Samantha wants to believe she has found a way to prevent something worse.
